Williams began his coaching career at Swindon Town in 2015, but was sacked following their relegation to the Championship at the end of the 2016-17 season.
He took charge of then National League club Notts County in the summer of 2022 and they achieved a club record 107 points in his first full season, returning to the English Football League with a penalty shootout victory over Chesterfield at Wembley.
Williams moved up two divisions when he was appointed by Swansea in January 2024, but lasted just 13 months in South Wales and left after a run of seven Championship defeats in nine matches.
He will be assisted in Peterborough by Ryan Harley, who worked with Williams at Notts County and Swansea.
“I’ve spoken to the club chairman and (football director) Barry (Fry) as well, it feels right for all of us,” Williams said.
“I had really good conversations with Darragh, she got me excited and (it was) an opportunity I couldn’t pass up.”
